Its affluent and prolific M.Phil. and Ph.D. courses are available in almost all hugely popular professional disciplines, both technical and non-technical. The mphil courses are available only through the full-time study mode, while the phd courses are pursuable both through the full-time and part-time modes. In general, the time-duration of its PhD and MPhil courses is 3 years and 1.5 years, respectively; and these are strictly conducted as per the provisions and regulations prescribed by the new UGC (Minimum Standards and Procedure for Award of Ph.D./M.Phil. Degrees) (1st Amendment) Regulations, 2018. Again, set up in 2006, Mangalayatan University is duly recognized by UGC, and has been a dynamic member of AIU.

The minimum educational qualification necessary for getting admission to any of these courses is at least 55% marks in aggregate at postgraduation in the desired discipline/subject, or an equivalent degree/grade to it. Candidates belonging to the reserved categories are given due relaxations. The scores obtained in its MURET and at the final personal interview, form the basis for admission. Candidates who have either passed any of the following exams --- UGC (JRF)/NET/SET/SELT or have an MPhil degree in the relevant discipline/subject, are eligible to attend the personal interview directly.  Both online and offline modes of sending applications are available, and the application fee is just Rs. 2500/-. 20% relaxation in the application fee and 10% relaxation in the course fee are given by the university for the candidates belonging to the categories of Women/Differently Abled/Spouse, Children of Indian Army Service Men. In general, the overall course fee for the PhD and MPhil at MU is around Rs 3 Lakh and 1.10 Lakh, respectively.
